{"id":266,"date":"2024-05-02T23:08:32","date_gmt":"2024-05-02T21:08:32","guid":{"rendered":"https:\/\/members.loria.fr\/YKarami\/?p=266"},"modified":"2025-04-21T15:37:36","modified_gmt":"2025-04-21T13:37:36","slug":"about-me","status":"publish","type":"post","link":"https:\/\/members.loria.fr\/YKarami\/about-me\/","title":{"rendered":"About me"},"content":{"rendered":"<p>I am an Inria researcher (CRCN) at Inria center at the Lorraine University in Nancy since January 2023, working on Structural Computational Biology.<\/p>\n<p>&nbsp;<\/p>\n<p>I have obtained both my bachelor and master in Computer Engineering, and a PhD in Bioinformatics at the <strong>Sorbonne Universit\u00e9<\/strong> in 2016. My thesis was focused on understanding the role of disease associated mutations by performing Molecular Dynamics simulations (MD) and analysing the conformational dynamics of proteins. During the PhD I have developed two methods (<a href=\"http:\/\/www.lcqb.upmc.fr\/COMMA\/COMMA.html\">COMMA<\/a> and <a href=\"http:\/\/www.lcqb.upmc.fr\/COMMA2\/\">Infostery<\/a>) that allow us to investigate the data from MD simulations in a graph theoretic framework. After that I had a 2-year postdoc at the <strong>Universit\u00e9 de Paris<\/strong>, focusing on protein modeling. I have developed two methods for loop modeling (<a href=\"https:\/\/bioserv.rpbs.univ-paris-diderot.fr\/services\/DaReUS-Loop\/\">DaReUS-Loop<\/a>) and cyclic peptide design (<a href=\"https:\/\/gitlab.rpbs.univ-paris-diderot.fr\/tuffery\/pep-cyclizer-dist\">PEP-Cyclizer<\/a>). Then I moved to <strong>Institut Pasteur<\/strong> for a 4-year postdoc in the group of Pr. Michael Nilges. In Pasteur, I was involved in several interdisciplinary projects, working with biologists and chemists. My main research was focused on understanding the molecular mechanism of infectious disease and drug design.<\/p>\n<p>&nbsp;<\/p>\n<p>My current research is focused on developing computational methods to better understand the conformational dynamics of macromolecular complexes. We recently developed <a href=\"https:\/\/github.com\/yasamankarami\/compass\">ComPASS<\/a>, a method to identify communication pathways within macromolecular complexes.<\/p>\n<p>&nbsp;<\/p>\n<p>Another recent project of the team is <a href=\"https:\/\/github.com\/amisteromid\/DynamicGT\">DynamicGT<\/a>.
